Hi efxr,
actually, I've found combining those layers together quite easy. Using swfdec-thumbnailer, That is a program Ubuntu uses for creating thumbnails in Nautilus file manager.
You can invoke it with flag -s somenumber, which indicates height dimension of the thumbnail. So by calling
swfdec-thumbnailer -s 1566 14.swf 14.png
(1566 is the height of that background JPEG, IMHO it's pointless creating the bitmap any bigger) you get that page nicely rendered as bitmap picture. Honestly, I hate bitmaps (vector graphic RULEZ!), but SWFs cannot be embedded into PDF, whereas PNGs can be. I prefer png, because jpeg tends to create blurry edges when used for text or screenshoots.
So now we have to sort out page ordering, export the images into PDF and do OCR in Adobe Standard. The result should be something like Campbell's biology at

Oh, that looks just perfect!
To be perfectly honest, I have no idea how the whole Ubuntu thumnailer thing workings.
But the result you posted is just perfect. The text is nicely rendered.
Converting them those png's to pdf is something that i can do, very easily. Mac OS X has the whole pdf thing built right into it.
The reason is that when you're compiling a large pdf (as the Campbell book) things tend to get unstable and crash.
Also, getting the pages into the right order shouldn't be a problem, since I own the paperback version of the Microbiology book.

I've sorted out the ordering issue. In the folder txt there is for each swf a txt with the same name (differs only in .extension) and the last word of every txt is the pagenumber. So I wrote the Script ;-P

I am running it just now, got about 600 pages done already. It dropped two or three strange warnings like SWFDEC: ERROR: swfdec_image.c(128): swfdec_image_validate_size: 2913x3098 image doesn't fit into 33554432 bytes of cache, so few pages will be missing and I'll have to manually find out which.
The only problem is, that the PNGs are huge, about 2,5 MB per page. So Ill have to scale it down a little bit (or maybe use a JPEG if the quality loss is acceptable).

It is a discussion with the author of SWFtools (namely PDF2SWF) about If there is any SWF2PDF out there. He says that sadly no and he doesn't have time to write it, though it should be quite simple. :-(

I went through that slow (maybe because I did it all on an old 0.8 GHz laptop) process of "thumbnailing" all those swfs you've downloaded, sorting them (page 221 got a little bit lost, but I managed to find it again at tihe end), converting to pdfs, joining it all together and finally publishing the whole book.
For OCRing and naming pages in some meaningful way (so page numbers in PDF and a book match) is probably necessary to use Adobe Standard. I don't have that, so the book is NOT searchable as well as the page numbers do NOT match. You can see there is still a room for improvement ;-)

Convert an image to png (using ImageMagick):
convert file.png file.pdf
join pdfs using pdftk:
