I'm sorry for this newbie questions.
I want to burn the 2 .iso files to each CD's.
I haven't burn OS with 2 .iso files, just 1, so i just wonder if I can burn 2 different CD's.
"en_win_srv_2003_r2_enterprise_cd1" into 1st CD
and
"en_win_srv_2003_r2_enterprise_cd2" to 2nd CD.
Do i have to make the CD 2 bootable also?

no the 1st cd is bootable the 2nd is just a cd that it asks for when windows is installed man, but just put on 2 cd's you will be fine
